An overview of RNA informatics: from sequence to structure, from structure to function

چکیده

A variety of RNA molecules have been found in the last two decades with a wide range of biological functions beyond the traditional roles of the well-known coding RNA (messenger RNA or mRNA) and non-coding RNA (ribosomal and transfer RNA). Over twenty years ago, the discovery of the catalytic properties of the RNA subunit of the ribonuclease P and the self-splicing activity of group I introns suggested that the functions of RNA go far beyond a passive role in the expression of protein-coding genes. In the last few years, it has been shown that non-coding RNA (ncRNA) are not only involved in various catalysis (peptide bond formation, pre-mRNA splicing, maturation of pre-tRNA, mitochondrial RNA processing, etc), but also in gene regulations (transcriptional and post-transcriptional regulators), and protein function modulations via RNA/protein interactions. The postgenomic area will certainly reveal a lot of other ncRNA since 98% of the transcriptional output of eukaryotic genomes is RNA that does not encode protein.

Relation Between RNA Sequences, Structures, and Shapes via Variation Networks

Background: RNA plays key role in many aspects of biological processes and its tertiary structure is critical for its biological function. RNA secondary structure represents various significant portions of RNA tertiary structure. Since the biological function of RNA is concluded indirectly from its primary structure, it would be important to analyze the relations between the RNA sequences and t...

Identification of metallothionein gene structure in sterlet (Acipenser ruthenus)

Aquatic organisms present, not only simple sources of accumulated metal, but can interact with metals, altering their toxicity. Due to exposition of biosphere with metals, organisms have developed various defense mechanisms to protect themselves against adverse effects of these ions and their compounds. Metallothionein (MT) is one of that which represents a critical mechanism for detoxification...

In silico Analysis and Molecular Modeling of RNA Polymerase, Sigma S (RpoS) Protein in Pseudomonas aeruginosa PAO1

Background: Sigma factors are proteins that regulate transcription in bacteria. Sigma factors can be activated in response to different environmental conditions. The rpoS (RNA polymerase, sigma S) gene encodes sigma-38 (σ38, or RpoS), a 37.8 kDa protein in Pseudomonas aeruginosa (P. aeruginosa) strains. RpoS is a central regulator of the general stress response and operates in both retroa...
